Subject: Align Multiple Sequences & Prepare a Phylogenetic Tree

 

Good work in formatting sequences.  Now let's try having you use tools like JalView, Clustal, and NJ plot to align multiple sequences and to prepare a phylogenetic tree.

This task will prepare you for doing the work required in the Avian Influenza project.  In this task, you will align the neuraminidase sequences with each other, and construct a phylogenetic tree using the neighbor-joining algorithm.

The main steps are detailed in the Requirements:

  • Import sequences into JalView and align the sequences
  • Edit the sequences
  • Create a neighbor-joining tree and export the tree file
  • View the tree with NJ plot and assign an outgroup.

The recommended resources will be useful to you.  Your deliverables are the multi-sequence alignment and the phylogenetic tree.
